I had some issues cranking her over recently and assumed it was the battery. The reason I thought it was the battery is because it was 6 years old and if I hooked it up to the car, I could jump start it and it worked. Even when it did crank it was weak. I could also bump start it but it would not turn over most of the time. After replacing the battery with a 200CCA unit from bikers choice (Phat's), I found it was not the true problem. The starter would click, the compression release would freak, and I'd get nothing. Then, if I moved the relay around I could get it to crank and start and it would also keep cranking even once I turned off the ignition. I was hoping this was not a short so I checked the cables and they were fine. I called over to my buddy at Yamaha and he said this was a tell tale sign of the relay in that it would get stuck both open (constant cranking) and closed (no cranking).
I did a lot of searching here on the forums on the topic but mostly found those who had had the same questions but with no answers or final closure. For some the problem just went away and it was attributed to Gremlins. So, I did all of the free checks first, ground, battery cables, corrosion, etc and narrowed it back to the starter relay. I replaced it and it works perfect. I'm not sure the cause but it could be internal corrosion inside the switch because I noticed some corrosion on the outside but the fuses were still good.
Anyway, the ghost cranking is what you should look for in a faulty starter relay and the replacement part from Yamaha is 4YR-819040-00-00. Installation is straight forward. Best of luck.
